When using some MDTools commands the window switches from Inventor to the last used windows application. How to resolve this issue?

The issue of focus shifting (i.e. last active application gets activated after closing some of MDTools dialogs) has been accepted as a bug by Autodesk. (INVGEN – 13976).
Till Autodesk provides a solution, use the following workaround:
Press Windows button + ‘D’, then open/maximize Inventor to use MDTools.
